In the military, when you return to base you are required to put your weapons in the armory.

Designated quarters or facilities that they must return to. Cordoned off section[s] of the base.
Also, would depend on the level of fear/respect that is given towards supers as well as the type of supers.

Probably depends on the nature of the power. Unless they're trying to keep the powers top secret from civilians, there'd be little risk letting an Invulnerable soldier go off-base compared to one with APS Plasma.

Well you can't check your natural abilities at the door, unless you introduce power-damping technology a la the X-men you either have to treat them as regular soldiers or have separate barracks for these elite soldiers. Plus you can't have someone check their martial arts training so the average trained combat soldier is still a weapon even if he hasn't got a knife or gun so it's not like the regular non-powered soldiers aren't still walking around armed in a sense.
If you don't want to run into problems you definitely need to treat them as normal as possible, ensure that they don't suffer restrictions that can lead to disgruntlement and rebellion. Include perks (like their special barracks assignments having amenities that the regular soldiers don't get) to ensure that they're proud soldiers and kept loyal and they'll work to keep each other behaving properly.

I would personally say that they would simply be barracked with their unit. That said the units are likely to be specilized units anyway (Airborne, etc) since the military would be keen on getting the most out of those soldiers. Eg if you give them airborne training they can be parachuted in, Air Assault and you can use helicopters and so on. Assuming the soldiers are not feared or criminals I dont see any special restrictions (other than a hightened security clearance style screening and monitoring). However if the soldiers did commit a crime I would suspect that they would be treated as having used military grade weapons, armor, etc in the commision of said crime.......

Dreamworks movie Monsters vs Aliens suddenly comes to mind where the "super-powered soldiers" are kept locked in a bunker until they are needed.

I would treat them as a specialized unit, like Rangers, Special Forces, I've heard before (not sure if it's true or not) that snipers have separate barracks, recon stuff like that. Anyway think the A-Team or Delta Force stuff like that, your team of supers is their own unit, probably with a cool unit name, and they would get their own barracks, personally I wouldn't have them on lock down but that's just me. You can either have them treated better than the average solider (more perks, better pay, living area) which could cause strife with the other soldiers who work just as hard as they do or have them treated exactly the same as any other elite unit.

Special military installation to house the unit supervised and controlled by a special govermental/military unit with PA or tanks as well as sofisticated monitoring systems.

Something else to consider would be the nature of the government in charge of the supers. I can imagine stasis, or cryo-sleep. Even power controlling technologies.
Another interesting question is, what happens if/when the hero reaches retirement age?

A good way to put is divide superhumans in few broad typology and having easy to adapt protocols for each type.
Example(but i think better would be for a GM taking few minutes to make some fitting his game):
Delta - The typical supersoldier, the metahuman that with same training and equipment is BETTER than your average soldier. It does not require any particular protocol, except a good chain of comman to kepe them on track, and for good chain of command i mean "not an ***hole who keep understimating them"
Gamma - Post Human, is essentially a delta who get some superpowers that is extremely beyond human edges, most cyborgs fall into this. The wide variety could require special fitted room and more strict/limited freedom, but for the most they have still enough freedom. Tracking devices is a must
Beta - Power Specialist. These Guys start getting serious. We are now in the field of living walking military vehicles in term of powers and destructive abilities. These require extreme care, as if they go awol they could be excessively dangeorus to deal with(Not impossible but no one like to spend 20.000.000$ worht of resources to take down ONE single individual). Rooms are tailored and reinforced to deal with the powers in question as well as acting as power dampening if possible. Actually power inhibitors should be a need.
Alpha - EXTREME DANGER, we are talking of Living Weapons of Mass Destruction here. Treat them as nukes. Thankfully few reach this level(in HU term most Megaheroes fall into this, expecially those with highly lethal/destructive powers...and to put thing in context SN PS is the LEAST destructive power available here...)
