Doesn't it seem like certain saves vs magic should made with me instead like confusion or fear

It does, which is why it is up to the GM to say whether a change should be implemented in the rules to reflect that.

The question the OP asked clearly falls under house rules. Anyone using house rules is by definition rewriting the game books as they see fit.

Some things can be interpreted differently, this one is a fairly straight forward house ruling if it goes ahead, also i'm yet to talk to anyone who has played the game straight out of the book, mostly because of the bits that can be interpreted differently and the bits that a just too unbalanced.

Some spells do use ME bonuses to resist, like the Mental Blast one in Federation of Magic (first used in that Wormwood comic)

I don't know about rifts spells I just do of but OK I just thought it made sense to me
