I'll answer your question with a question. How would you handle a dragon being caught in an anti-magic cloud? Would it loose its shape changing ability, breath weapon, flight etc?

Even those are not "magical" in the "anti magic cloud" sense ... think of them as a cross between mutant and deific powers... a magic negating spell just doesn't reach the proper wavelength to put them on the fritz.

The expenditure of P.P.E. does not nessecarily make them magical abilities.

Actually, given their "vulnerability" to magic... they might like it BETTER when they are in Anti Magic Clouds... no risk of a pasky spell to bother them...
