I think a helpful NPC is a good idea as most likely a newish character won't be too powerful and will probably need a bit of help. As for enemies, I suggest a few random monsters from the tables at the back of the old RMB if you have it (unfortunatly not included in the new RUE) as they make great Gene Splicer creations, and that way he won't make enemies with a whole village right off the bat.

You should throw skinny people. They're more aerodynamic and should fly farther, particularly if you throw them head first.

Uhm... glue spikes on the skinny people to make them harder to catch? Bring the Free Safety over on him in double coverage? Tell him they're down by 5 points with only a few seconds left in the game, and he's the one the QB's going to throw to in the end zone?

How about a cult who worship the Splicer and capture "samples" in exchange for modification. Or a necromancer that decides he want to harvest his parts. I would suggest trying to mix in both opponents he can pummel and ones he'll have to be careful of (even a 1st level mage or warrior with a magic weapon could suprise him)and depending on the location: a mystic warrior, spirit warrior, cyber knight, tundra ranger,ect. who thinks he's responsible for some atrocity. a small band of xiticix or mechanoids would deffinetly make things interesting.
Instead of a clone, how about a mate? If the splicer makes a model 2, why not make it female? a bit smaller and weaker but faster and more agile, not to mention the only being in the megaverse he can ever hope to have offspring with.

but then he would be helpless, and more than likely be killed by his own cloan. More than likely I will fall on that just before they attack the splicer, but what do I give him in the mean time? He cannot just fight a few packs of dog boys, his own cloan, and then a splicer.... that would be kind of..... boring, for me and him[/quote]
it doesn't have to be his clone. it can be experiment done before character was experimented on or after. an experiment of the same batch as the character. bit like Weapon X, deadpool and Maverick.
it could be the characters sibling or his sweetheart or his parents. it just has to be someone that is close to the character, who he respects. someone that he can't just kill, it makes him step back. if this is done right, you don't just have a scenario but a campaign.
depending on your scenario. the best thing is to keep the player in the dark. lead him into dead ends or throw in twists and turns, that he isn't expecting.
the helper NPC should have a reason for helping, is mysterious and can actually help the player.
or the player has to carry this npc, someone the player must keep alive at all costs and don't let him fall into the splicers hand. or even they need the splicer to help this NPC.
if he is in the CS territories, then the CS will be interested in the splicer. so you can have their encounters with the PC as the dead ends or even as the twists. they may lead the player to the next clue.
the CS is likely to send troops to deal with splicer or hire mercs or even the player

... but barring that, I'd have him Face a few dozen Monster Brodkill and have him realize that him fighting off the Gene splicer is just going to Happen .. He's better off trying to pass off as a CS rogue or Moving to Pecos
