What does losing initiative mean?
So I need to get some issues settled. Here's one what does losing initiative mean in game terms?

Your opponent gets to attack before you. Some sorts of attacks or defenses are not available.

You're bumped to going last until either it's time to roll initiative again or someone else losses their initiative.

Each question should be give the canon answer 1st, then you can proclaim your house rules.

In terms of keeping track of it, usually an order is established by people remembering their numbers...
I think the trickiest part is how to deal with it when TWO (or more) characters lose initiative. If they both go to the bottom then who is the bottomest/last? Whoever lost initiative most recently?

That's the way I do it.
That's how I view it. Think of it like a deck of cards... one person is shuffled to the bottom of the deck. If someone else is then shuffled to the bottom, they go beneath the first, and become the new bottom.
